Ollie Watkins and John McGinn scored the goals for Villa in a hard-fought encounter at Villa Park.
Unai Emery was marking his 1000th game as a manager, and he will be pleased with the result, although his side will need to improve in the second leg if they are to reach the semi-finals.
Villa started the game brightly and took the lead in the 13th minute when Watkins slotted home from close range after a good cross from Lucas Digne.
Lille equalized just before half-time when Jonathan David fired home from the edge of the area.
However, Villa restored their lead in the 65th minute when McGinn headed home from a corner.
Villa held on for the win, but they will know that they will need to be at their best in the second leg to progress.
